When I click such notification then I have got a Gmail tab opened but nothing else...

I have seen that it happens only for incoming messages processed by filters when they are marked of several labels in Gmail. This way your plugin incorrectly shows a list of messages consisting of only one duplicated message in the list.

Which labels are you monitoring in my extension options?

i think you are right, it might be a label/filter problem
